This simple protocol does not consider complications such as frame-shifts due to sequencing or assembly errors, but represents a simple initial framework to begin such an analysis. Observing this fluctuating tail is conclusive evidence of a giant flare. Seen from millions of light-years away, though, this emission is too dim to detect with today’s instruments. Because these signatures are missing, giant flares in our galactic neighborhood may be masquerading as much more distant and powerful merger-type GRBs. Some tools we describe were written from scratch as new Python scripts, rather than as a wrapper for an existing tool. One example in this manuscript reproduces three published methods for oomycete effector RXLR motif prediction ( Bhattacharjee et al., 2006; Win et al., 2007; Whisson et al., 2007).

Plant pests and pathogens introduce effector proteins into the host plant cell (green), where they can target and manipulate plant biochemistry to the benefit of the pathogen ( Dodds & Rathjen, 2010). Effectors may be delivered by haustorial ingression from a fungus or oomycete such as P. infestans (orange), via the bacterial Type III secretion system mechanism (blue), by nematodes via injection into the plant cell though a needle-like stylet (red), or many other processes (not illustrated). Where effectors may be identified by sequence properties, candidate effector proteins can be computationally predicted using Galaxy. Statistically, a GRB as bright as GRB 221009A is only expected to happen once in many thousands of years, it may even be the brightest gamma-ray burst since human civilisation began. Astronomers therefore dubbed it BOAT – the brightest of all time. One area that remains a burden for the Galaxy administrator is the provision of local copies of BLAST databases (external to Galaxy), such as in-house unpublished datasets, or the main NCBI BLAST databases [ 34]. The locations of these databases (which can be used outside of Galaxy) are listed in simple tabular configuration files (blastdb*.loc), which store a unique identifier key (recorded in Galaxy), a description (shown to the Galaxy user) and the file path to the database (which can be updated if required, for example owing to changes in local storage architecture). Roberts and his colleagues say the data show some evidence of seismic vibrations during the eruption. The highest-energy X-rays recorded by Fermi’s GBM reached 3 million electron volts (MeV), or about a million times the energy of blue light, itself a record for giant flares. The researchers say this emission arose from a cloud of ejected electrons and positrons moving at about 99% the speed of light. The Fermi, Swift, Wind, Mars Odyssey and INTEGRAL missions all participate in a GRB-locating system called the InterPlanetary Network (IPN). Now funded by the Fermi project, the IPN has operated since the late 1970s using different spacecraft located throughout the solar system. Because the signal reached each detector at different times, any pair of them can help narrow down a burst’s location in the sky. The greater the distances between spacecraft, the better the technique’s precision.This article describes our NCBI BLAST+ [ 16] wrappers for Galaxy and associated tools and datatype definitions. Currently, these tools have not been made available at the public server hosted by the Galaxy Project owing to concerns over the resulting computational load (J Taylor, personal communication, 2013). However, they are available from the Galaxy Tool Shed for automated installation into a local Galaxy instance, or from our source code repository (hosted by GitHub, Inc., see Availability and requirements section), and are released under the open-source Massachusetts Institute of Technology (MIT) licence. A team led by Benjamin Gompertz, an astrophysicist at the University of Birmingham in the United Kingdom, looked at the entire high-energy light curve, or the evolution of the event’s brightness over time. The scientists noted features that might provide a key for identifying similar incidents – long bursts from mergers – in the future, even ones that are dimmer or more distant. The more astronomers can find, the more they can refine their understanding of this new class of phenomena. One of the core concepts in Galaxy is that each dataset has a specified datatype or file format, such as FASTA format sequences or various FASTQ encodings [ 32]. Each Galaxy tool normally accepts only specific datatypes as input and will mark its output files with the appropriate datatype. We defined a set of datatypes for BLAST ASN.1 files, BLAST XML and the different BLAST database types (see Table 3). Simple datatypes can be defined by subclassing already existing datatypes. In general, additional Python code is required, such as defining a sniff function for auto-detection of the datatype when loading files into Galaxy. The light following the burst, called the afterglow emission, also exhibited unusual features. Fermi detected high-energy gamma rays starting 1.5 hours post-burst and lasting more than 2 hours. These gamma rays reached energies of up to 1 billion electron volts. (Visible light’s energy measures between about 2 and 3 electron volts, for comparison.) The first hints of the giant explosion were spotted by Nasa’s Chandra X-ray Observatory in 2016, which showed an unusual concave edge in the Ophiuchus galaxy cluster. In particular, this was the first giant flare known to occur since Fermi’s 2008 launch, and the GBM’s ability to resolve changes at microsecond timescales proved critical. The observations reveal multiple pulses, with the first one appearing in just 77 microseconds – about 13 times the speed of a camera flash and nearly 100 times faster than the rise of the fastest GRBs produced by mergers. The GBM also detected rapid variations in energy over the course of the flare that have never been observed before.
